As you state this is for Jungle. This is straight up not a good build for Jungle.

His MS is low and he has no mobility, and you're proposing rushing Book of Thoth? Don't stack, and don't delay yourself that much by getting the item. His base damage is high, so he doesn't need super high power to get good damage.
Your choice of shoes is Shoes of Focus. Yes, he's got some long CDs other than Glacial Strike, but you also want some strong aggression from him, and you're probably better served with some early pen. Shoes of the Magi will give you more kill potential.
In your first build example, you get Soul Reaver 3rd. This is a later-game item, due to cost, the fact that you haven't gotten any pen yet, and the passive not only gets mitigated (so pen helps), but also the bonus damage scales from health...hence better later when health of enemies is generally higher.
Yes, the power from Thoth is nice for getting more out of Polynomicon's passive, and Poly is a good item for Ymir in an aggressive role like Jungle. That said, I stand by not getting Thoth. You should be focusing on pen at this stage. Void Stone is functional. You could consider Divine Ruin, or get Spear of Desolation earlier.
In your other build, getting Rangda's Mask is just asking to be blown up with the build you have having 0 protections or health.
No other item listings as optional/situational. Any good build should list options. There's no single set build.
You can't max Glacial Strike by level 8. Skill leveling is screwed. This needs to be fixed.

Soul Reaver isn't a later game item but I don't agree with this build anyway. This build lacks hybrid items like Void Stone, Celestial Legion Helm/Dynasty Plate or even Breastplate wouldn't be bad. If it's casual you could probably get away with Rangda's Mask.

By later-game, I mean later than item #3. Somewhat rare cases where it is built 3rd...typically built 4th or 5th from what I've seen.

I've seen it built 2nd or 3rd item. On Baron or Raijin mid for example I go Magi shoes, then magus, then Soul Reaver. Start with mage's blessing, tier 1 spear and pots. (probably start with best clear too).

3rd (not including blessing) can be nice due to the high base power and the mana pool (especially great for your build examples when you don't get Thoth). 2% of an enemy's health (your main targets being likely squishy) is less than 40 bonus damage on a target that's got 2,000 health. That doesn't seem all that much to me.

So I get the high power and mana being really nice, and if that's your main focus for a god that has great scaling...but how optimal do you consider it at that stage of the match? Like...is it what you'd probably build EVERY game? Or only when you're fed? If you got Magi then Magus, wouldn't a bit of CDR or other utility possibly be better (or at least a considered alternative)?

My main point is that I understand getting it early, but feel that it's a stronger item later-game, and its most common building spot is later than 3rd.

magi + magus early game is true damage early, and it's cheap. Soul Reaver being later than 3rd isn't always the case. Then you add Soul Reaver, and any tank early to mid game is screwed. Not to mention it has 130 magical power, is 50 gold cheaper than book of thoth, and doesen't need to be stacked.
